I am using the interface between WinFactor and QuickBooks. Do I need to setup each Client and Customer in QuickBooks as well as WinFactor?

You do not need to setup each individual customer or client in QuickBooks. That level of detail is tracked in WinFactor. All factoring transactions are posted to a generic customer when using the export. All you have to do is setup the generic customer: “Factoring Customer” once before you begin importing.
